I'm trying to find out if I would have any issues with the top of the expansion tank sitting about 2-3 inches below the filler plug on the crossover tube. I think the tank should be higher than the motor but don't have any other place to put the tank other than the inner fender wall.

Any thoughts or ideas to prevent cooling issues?

On all 4.6V applications the expansion tank sits lower then the filler plug on the crossover tube.
There are a special procedure to burp the cooling system.
First fill the cooling system and make sure that you have water to full mark in the expansion tank.
Put the cap on expansion tank and radiator.
Open the plug on the filler plug and add water until full.
This might have to be done several times and after several heat cycles of the engine.
